Tooth and Mouth Problems

I had a sleeping wisdom tooth that caused decay in the 2nd molar. I got my wisdom tooth extracted and RCT on the 2nd molar. 4 weeks after the wisdom tooth extraction (2 weeks after RCT, I got a severe infection with pus) I was given antibiotics and pain and swelling went down. However the pus didn't stop. I got an x-ray and no issues were present, no pain whatsoever but there is very slight pus when I press on that area. Now doctor is suggesting CBCT (3d xray). He is suspecting that gums have not closed or there is an issue with bone growth. How serious is my situation? What are the chances something major has happened. Thank you.
