Hi..yes it's always better that you undergo root canal of the second molar and remove the wisdom tooth. Yes there will be some pain after first session. You can take pain killers. Pain will gradually come down.

If your treating doctor has taken an xray and have shown you that the inclined wisdom tooth has caused damage to the next tooth, then the ideal sequence of treatment would be RCT of the tooth, followed by removal of wisdom tooth. Wait for one week after removal of wisdom tooth and go ahead with cap/ crown for rc treated tooth. You will be prescribed antibiotics and pain killers in the first week of treatment ( after rct and wisdom tooth extraction). This will make you feel comfortable.
Treatment of the adjacent tooth was inevitable, but the long term goal would be to keep the area free from trouble, the success of which would be removal of your wisdom tooth. It is imperative that it is done before the crown is placed on the RCT treated tooth. Most RCT treated tooth would be painful just follow the medication and advice given by your dentist.

First of all properly assess that d wisdom tooth is pressing the adjacent tooth which is being treated If yes then extract the wisdom tooth and treat the adjacent tooth by RCT and Cap
