Pain in lower part of leg while running.
I have been jogging from past 2 weeks. From the 3rd day I have been experiencing pain in my lower leg whenever I run. The pain starts just after 5 minutes of jogging and does not go away.

Try to do stretching of the lower leg at the right angles, it's happens due to lactic acid deposition

In all probability you are having shin splints secondary to calf tightness. Do a good warm up before jogging. Include calf stretches, hot compress. Follow it up with a good cool down. Identify the risk factors for calf tightness. All the best.

Greetings, sorry about the pain. Going by your statement you are having a strained hamstring muscle.
Next Steps
you stop running for at least 2 weeks.  give ice for 5 min twice a day for one week.  do adductor stretching like sitting in butterfly pose if possible, if not do this after a week.  you can also simultaneously visit a physio for trigger point release.
Health Tips
resting after 2-3 weeks will help heal hamstring strain.  let me know the status. will update later.
