The pain is functional in origin because of the existing flat foot. You need to wear arch support for your flat foot. You also need to do exercises for increasing the strength of muscles around foot and ankle and stretching of foot. Wear soft sole shoes and do alternate hot and cold water fomentation.

As u said u have flat foot, that could be the reason for the pain. U should do stretching n strengthening exs for ankle n foot and also put insoles in your shoes.
