Wisdom tooth extraction

Sir i have a wisdom tooth in lower back region With dentigerous cyst i have removed both There remain a small hole doctor has said that it will close after 6 month. Secondly It is been 7 days I have root canal on left upper tooth last second molar and doctor put a crown also there but this crown is grinding my lower tooth doctor has said i will shave the crown down But i m afraid that that wisdom tooth hole is still open does shaving the crown can infect the wisdom tooth hole that i want to know please help Thank you
