Yess u can have chocolates while taking homeopathic medicines, but it is recommended to have a little gap before and after taking them as cocoa in chocolates is considered to disturb the effect of homeopathic medicines. So if u can avoid them then it is good, but if still you want to have it then kindly have some gap before and after consuming the medicines.
