Both can be done simultaneously,

I Have gone through your Concern.
Teeth cleaning and root canal treatment both are independent from eachother.
If you are having pain in decayed tooth than first you have to go for rct,
Followed by teeth cleaning.

You can start both in same appointment.
Get cleaning followed by Rct.
If you are going for single sitting RCT then go for it first as it takes time. If you are going for conventional RCT get scaling then RCT.

Pain relieving treatment is done first always ...so treat your tooth paining by root canal treatment .
After completing it you can go for cleaning or scaling.
