My bones are always making crackling sounds, no matter how much I stretch. My knees crackle every time i sit on a lower surface like floor. My dad's knees crackle too, the exact same way. But my whole body whatever I stretch crackles.

The crackling is due to the stretching of your stiff muscles. The muscles are getting stiffer due to the sedentary lifestyle that you are predominantly having and the exhaustive gadget use that you must be doing.
Work in an ergonomic atmosphere and do regular stretches.
