Pulmonologist too said that my lungs are clear.. Am taking medications for clinical hypothyroidism... Am a smoker too.. Pls advise what else could be the reason??

Are you obese and snore a lot?? In cases of hypothyroidism, there is tendency of weight gain especially around the neck that lead to obstructive sleep apnea that can cause such type of restless sleep. Another possible reason is smoking induced lung injury.
Next Steps
First step is that you must have to stop smoking. Then go for spirometry I.e. lung function testing
