My periods has been late and has happened on the 39th day but with very less flow next to nothing. What could be the possible reasons for this ?

May be pcod , hypothyroidism or less haemoglobin and last if sexually active pregnancy.Do pregnancy test either by urine or blood . Consult to gynecologist for further details and medication.
