Bacteria in semen culture

I had varicocele grade 3, got surgery done in March this year. Post the surgery, semen culture reported bacteria. Initially enterococcus faecalis for which I had taken required antibiotics, and the latest culture reported escherichia coli. I'm 31yrs old and my wife is of the same age. We are struggling with infertility problem since a couple of years. Please advise on how to get rid of bacteria in semen and the best treatment for infertility, considering my situation.
