Pain in knees while pooping/cleaning

My 3 year old kid experiences pain and he has complained 2-3 times till now that his knee pains while sitting in the position of squat in the Indian toilet while cleaning. He max sits for 2 mins. Please help with your guidance. He is having vitamin d drops 1ml every day- ultra d3 800 iu. He doesn't like milk so I give him home made full fat curd/ yoghurt almost everyday.
