I am having pain in my cheeks for last 2 months. They come not in just one place, but keeps coming here and there. The pain is in both left and right cheek.

Probably sinus issue ..need CT scan of sinus to rule out sinus problem . Some blood tests are also important for detailed evaluation. Consult online with CT PNS or consult some ENT doctor in person.
