I have taken birth control pill on the 3rd day of my menstruation cycle, does it harm my body in any way?

Hopefully you are taking 4th generations pills. And newer pills are usually very safe. Provided you are not suffering from any major liver disease, diabetes, hypertension and Migraine, these are contraindications to pills.
